Yes.

Why?

The power output won't go up enough to notice without changing the transformers also.

And I second, Why?  Are you still using it in the organ or will this be a guitar amp/rebuild/conversion?  The reason I ask is the 6V6 has MUCH nicer distortion characteristics than a 6L6 any day - if that is your aim with the organ (or guitar amp for that matter!).  Plus you can always go line out.  Which organ do you have?  I have an L100 that I am pulling a line out from the preamp - very easy to do.  Then I run it into the Major for that Jon Lord growl.  You could run it into any amp if volume is what you need.  There are also line outs off the speaker that are very easy to build.  Can you give us a little more info?
