Title: Help please newbie builder alpha pots

What is the metal stem that prevents the pot from fitting flush against the chassis purpose? Looks a nub that prevents movement of the pot but I have no slot to use this feature.

Can it be grinder off or?

The index pin is there because some amp chassis have an alignment hole that keeps the pots from unwanted rotation even if the nuts become loose. If you don't want to use the pin, just take pliers and break it off.
