 Low frequency distortion all of a sudden

 Brand new 59 Bandmaster amp clone. Played for 15 hours and sounded like it should/new. Sent to friend. The speakers were accidentally placed in the "spare"/unused speaker jack instead of the wired speaker jack on the chassis. The amp made a nasty noise and then blew a fuse. The speakers were placed back into the right jack and now there is a an awful distortion accurring after Volime is on 3 on the Low E string. It sounds like a blown speaker to give you a reference but the speakers (all three) are brand new.

Could the OT have shorted that quickly? We checked/replaced all tubes and that does not help.

 I would guess the output transformer is arcing. Once this happens, some insulation is burned from a place on the windings and arcing continues.
