If you use the analyzer program on your .diy file and see that the number of holes are larger than what you count, it probably means you have two holes in the exact same spot.

Here is how to find the duplicate hole in DIYLC
Right click on each hole and choose Cut from the menu
If you cut the hole and still see another hole under that one, there is your duplicate
If you cut a hole and there is nothing under that hole, just choose undo to put that hole back (Edit-Undo Delete) or Control-Z does the same thing
Note that the delete key does not do the same thing as Cut
The delete key will delete both holes and you won't be able to find the duplicate hole
See the post below on how to find the duplicate hole using X and Y coordinates

The analyzer program now shows you the X and Y coordinates if you have any duplicate holes
DIYLC shows you the X and Y coordinates in the lower right
Use right click and cut to delete the duplicate top hole and expose the bottom hole

I made a video showing you how to find and remove duplicate holes in your DIYLC custom board file
